Enemy Waves Show up Incomplete

So I'm having issues with the game. After defeating all Corruptrons in a wave, I am still seeing that one or two are still not defeated but are nowhere to be found. Because of this the wave stays active and fills up the left side of my screen due to this happening every couple of waves. Not Sure what to to do.
